Nolan, a master at playing with cinematic time, tells the story on three time levels, which elliptically meet and diverge from each other again and again. One level describes Oppenheimer and his work on the Manhattan Project, the top-secret construction of the atomic bomb in New Mexico in a race against time and against the Nazis.

In a hearing on his appeal against the revocation of his security clearance, physicist Julius Robert Oppenheimer (Cillian Murphy) looks back on his beginnings, his private life and, above all, the time when he was appointed scientific director of the Manhattan Project during the Second World War. At the Los Alamos National Laboratory in New Mexico, he and his team were to develop a nuclear weapon under the supervision of Lt. Leslie Groves (Matt Damon). Oppenheimer is proclaimed the "father of the atomic bomb", but after his deadly invention is used with serious consequences in Hiroshima and Nagasaki, the newly jubilant Oppenheimer is plunged into serious doubt. In another hearing, Lewis Strauss (Robert Downey Jr.) is to be confirmed as Secretary of Commerce in President Dwight D. Eisenhower's cabinet. But soon his relationship with Oppenheimer after the war comes into question. Strauss was head of the American Atomic Energy Authority, which was advised by the physicist. When Oppenheimer increasingly opposes Strauss and an arms race with Russia and argues for international control of nuclear energy, the physicist's old links to communism come up again...
